Lucy Heartfilia meets a young Mage named Natsu Dragneel and his talking cat, Happy. After encountering and defeating a criminal named Bora, Natsu takes Lucy to be inaugurated into his guild, Fairy Tail.

Lucy Heartfilia, a young celestial wizard determined to join the Fairy Tail wizards' guild, is hypnotized by Bora, a fire wizard posing as the famous Salamander of Fairy Tail. Natsu Dragneel and his cat-like partner Happy, a pair of travelers searching for the fire dragon Igneel, inadvertently save Lucy when they approach Salamander, mistaking him for the dragon. Lucy buys them a meal as thanks, and the two promise to repay her. Later, Salamander offers Lucy membership in Fairy Tail and invites her onto his yacht, intending to smuggle her and other young girls. Natsu and Happy rescue Lucy again and expose Bora as an imposter. Natsu defeats Bora with his Dragon Slayer magic, revealing himself as the real Salamander and destroying the port in the process. He then invites Lucy to join Fairy Tail, which she accepts as they flee from the army.
Natsu and Happy bring Lucy to the Fairy Tail guildhall in Magnolia, where she joins the guild. Lucy overhears the young boy Romeo Conbolt arguing with the guild master Makarov Dreyar over his father Macao's disappearance. Sympathizing with Romeo, Natsu sets out to find Macao himself, with Lucy and Happy accompanying him. The three encounter a monkey-like Vulcan monster, which kidnaps Lucy. Natsu follows the Vulcan to its cave, but is thrown outside into a crevice. Lucy summons her bull celestial spirit Taurus to fight the Vulcan, but Natsu re-enters the cave and inadvertently knocks out Taurus. Natsu defeats the Vulcan and discovers it to be Macao, whose body was taken over by the monster. After saving Macao and returning to Magnolia, he reunites Romeo reunites with his father, and the wizards go their separate ways.
Natsu and Happy visit Lucy without her knowing as she settles into her new apartment. Lucy demonstrates her magic by summoning a celestial spirit she names Plue, who suggests that Natsu and Happy form a team with Lucy. Natsu tricks her into accepting a job to steal a book entitled Daybreakfrom its corrupt owner Duke
Lucy learns that Everlue forced Daybreak's late author, Kemu Zaleon, to writing the book for him while in solitary confinement. Lucy summons her crab spirit Cancer against Everlue, prompting the duke to summon Virgo, his monstrous maid spirit, unaware that Natsu has grabbed onto the maid. After Natsu and Lucy defeat Everlue and Virgo, they return Daybreak to Kaby, Kemu's son, who intends to preserve his father's honor by destroying the book. However, Lucy reveals that the book is secretly Kemu's memoir written for Kaby, persuading him to keep the book. To Lucy's dismay, Natsu declines the reward after realizing Kaby has no money to give them and the wizards go their separate ways. On their way home, the three fight off a band of dark wizards alongside their guildmate, the ice wizard Gray Fullbuster. One of the dark wizards utters the word "Lullaby" before being engulfed by a magic shadow.
Erza Scarlet, Fairy Tail's strongest female wizard, returns to the guild after an extended absence. To their guildmates' shock, Erza recruits Natsu and Gray to help her stop the dark guild Eisenwald from retrieving Lullaby, a demon flute that kills all who hear its music. Arriving at the town of Onibas, Natsu is accidentally left on the train by his friends, and is assaulted by Kageyama, a shadow wizard from Eisenwald. Unable to fight back due to his motion sickness, Natsu catches a glimpse of Lullaby before being rescued by his friends. Kageyama delivers Lullaby to Eisenwald's leader Erigor, who plans to use the flute as part of an assassination plot.
The Fairy Tail wizards chase Eisenwald to a train station in Oshibana, believing that Erigor intends to broadcast Lullaby's song through the station's speaker system. While Natsu and Gray follow after Erigor, Erza single-handedly defeats most of the remaining wizards with her magic weaponry and armor. After Erza evacuates the city, Erigor traps her and the other wizards inside the station with a magic wind barrier before flying away. Meanwhile, Gray learns from the Eisenwald wizard Rayule that Erigor's true targets are Makarov and the other legal guild masters at a conference in the nearby town of Clover.
Natsu defeats Kageyama, whom Erza determines has the ability to dispel the wind barrier trapping them inside Oshibana Station. Before she can threaten Kageyama into cooperating, he is gravely wounded by his guildmate Karacka to silence him. Happy remembers that Duke Everlue's celestial spirit Virgo's had given him her Gatekey, allowing Lucy to summon her and use her power to burrow out from beneath the barrier, taking Kageyama with them. Natsu and Happy catch up with Erigor as he flies towards Clover and battle him. Erigor surrounds himself with a barrier of wind to negate Natsu's attacks.

The flute’s origins are explained, and its powers to kill anyone who hears the sound of it. Also, that the battle deciding its fate is reaching its conclusion. Erigor is boasting about the power of his wind and Natsu is left powerless before it. The fight continues until Erigor comes out defeated by Fire Dragon's Sword Horn. In moments, Lucy Heartfilia, Erza Scarlet and Gray Fullbuster arrive. They congratulate Natsu on his victory, but their happiness is cut short when Kageyama steals their car and the flute, heading toward the Guild Master's regular meeting spot. They are left speechless by his act, but soon chase after him.

Alzack Connell and Bisca Mulan are searching for Makarov and Team Natsu in what is seemingly a desert, when they find a footprint. From it, they deduce that they have entered the Clover Canyon, a place even experienced hunters cannot get out of. That worries Mirajane, as the Canyon is depicted as a great natural labyrinth. Meanwhile, the group, composed of Natsu Dragneel, Gray Fullbuster, Erza Scarlet, Lucy Heartfilia and Makarov, under the keen leadership of Happy, is lost.In addition, they are starving, since they haven’t eaten in a while. They are bickering about hunger when Happy discovers a fissure with Hane-Sakana in it. They are said to be a legendary delicacy, so everyone tries to catch them with their rods. After they catch only one of the many, they decide Happy should eat it. Happy tries it, but expresses his disgust at the taste.

The Magic Council discusses the increasing number of Dark Guilds and contemplates ways to eradicate this problem. The conversation soon turns to Fairy Tail. Siegrain is thankful that Fairy Tail was able to take care of the Eisenwald incident, going as far as saying that if anything would have happened to the Guild Masters, it would have cost the Council’s heads. This obviously irritates some members of the Council, who direct the conversation into Fairy Tail’s destructive nature. They come to a decision to make them pay.At Magnolia Town, Lucy Heartfilia is writing a letter to her mother. She reminisces about the Eisenwald incident and expresses her delight for being part of Fairy Tail’s strongest team. When she finishes writing, a half-naked Gray Fullbuster appears behind her. After she chastises him about trespassing and stripping in other people's homes, he reminds her of Natsu Dragneel and Erza Scarlet’s promised battle, which Lucy had forgotten about. They leave together to watch the match.

Happy is shocked to see that, but Lucy states that it’s not that rare. Gray orders Natsu to stay away from it, because if Deliora is freed, no one would be able to stop it. Then, Gray discloses that his former master, Ur, froze Deliora by using Iced Shell. Iced Shell is a kind of never melting ice, being resistant to every kind of Magic.

Natsu, Lucy, and Happy arrive at the port in Hargeon Town. The sailors they ask to bring them to the island designated for the mission, but all of them refuse, as the island is viewed as cursed around the port. During their quest of looking for a willing sailor, they are found by Gray. He tells them that they have to return to Fairy Tail or face expulsion. Natsu refuses and he and Gray start to charge up their Magic to fight. When the last sailor that Natsu's group asked for a ride notices that they are Mages, he immediately offers to take them to Galuna Island. Natsu knocks Gray unconscious while he is distracted and they tie him up and take him with them so he won't go back to Fairy Tail and have Erza Scarlet to come for them.

Gray Fullbuster is defeated by Lyon Vastia. He is reminded of one of his training sessions with Ur in which he was in exactly the same pitiful, defeated condition. Ur’s words of encouragement are echoed into Natsu Dragneel, who stood over him. He climbed the mountain because he didn’t know where the village was and found no one at the top, except Gray. Natsu puts him over his iced body and leaves in search of Lucy Heartfilia. Gray is reminded of the moment when Ur prohibited him from battling Deliora and also remembers that that's the exact kind of attitude he gave Natsu before they left for the S-Class Request. He understands where she came from. He begins to cry as he apologizes to Natsu and admits he had no right at all to say that. However, Natsu orders him to stop, because they are from Fairy Tail, a guild that doesn't know the meaning of stop. The only thing they know is to keep walking forward.
Lucy easily defeats Sherry when Erza arrives on Galuna Island and knocks out Angelica. Uninterested in the situation the islanders are in, Erza captures the heroes and intends to return them to the guild for punishment for taking the S-Class job against Makarov's permission. However, Gray stands up to Erza for the first time, explaining to her that he will defeat Lyon. Erza concedes and releases them to look for Natsu, who attempts to defeat Lyon and prevent Deliora's resurrection by himself. Along the way, Gray reveals that Ur is still alive.
